The solution for this issue is to retreive the responseEncoding and fileEncoding settings in the GlobalizationSection config-section:

return (System.Web.Configuration.GlobalizationSection)System.Web.Configuration.WebConfigurationManager
.OpenWebConfiguration(HttpContext.Current.Request.ApplicationPath)
.GetSection("system.web/globalization");

And use these settings when reading the .js file:

using (StreamReader reader = new StreamReader(file, fileEncoding))

And when setting the response-headers:

context.Response.ContentEncoding = responseEncoding;
